The knowledge generated by health research contributes to drawing up policies and the good performance in the health system. In 2004, Brazil established its National Policy of Science and Health Innovation with the objective of ensuring equity in health and a wide agenda of research priorities. The Research Program for the SUS (PPSUS), as part of this system has the capacity of inducing research for the foremost health problems of the population so they can be a part of the priority lines of investigation. This article intends to describe the definition of priority research lines within the ambit of edicts from PPSUS/SP, of 2004 to 2012. The data was obtained from FAPESP records and the technical reports of the events held to define research priorities. The task of priorities for the edicts PPSUS/SP was undertaken by different approaches for each edition, which is justified in processes of collective construction in which retrofeeding occurs based on the evaluation of prior experience. Continuity is important in the meetings between administrators and researchers to sustain this process, as the definition of research priorities is a fundamental step for the incorporation of its results and effective contribution for strengthening the SUS.
